    Quality Control

Quality checks and resource recommendations for any assay: FastQC on every sample, plus chemistry detection, preliminary cell-quality metrics, and strandedness calls for single-cell and bulk RNA-seq.

    Input

Raw FASTQ reads from any assay; single-cell and human bulk RNA-seq samples get the deeper checks.

    Output

FastQC reports, a resource recommendations table, single-cell QC and library-type tables, and a MultiQC report per experiment.

    At a glance

    From reads to answers

Seven steps check every sample and recommend the right settings for the pipeline that follows.

    Inside the pipeline

    Why each step is here

    01 / preprocessing

    FastQC

    Check every read

    What it does
Runs FastQC on Read 1 and Read 2 of every sample.
    Why it is included
Quality concerns are cheapest to catch before any analysis runs.
    What it produces
    Per-sample, per-read quality results.
    Why it matters
Every sample gets a documented quality check before it goes further.
    02 / processing

    Resource recommendations

    Size the next run

    What it does
Parses the FastQC results for read count and read length, calculates the total sequenced bases, and recommends CPU and memory settings for the downstream bulk or single-cell pipeline.
    Why it is included
Guessing compute settings leads to failed runs or wasted spend.
    What it produces
    A per-sample resource recommendations table.
    Why it matters
The downstream pipeline starts with settings matched to the actual data.
    03 / processing

    Chemistry detection

    Detect the chemistry

    What it does
For single-cell samples, subsamples Read 1 (100,000 reads by default) and checks the barcodes against the 10x whitelists to detect the chemistry.
    Why it is included
The library chemistry determines how barcodes and UMIs are read downstream.
    What it produces
A detected 10x chemistry for each single-cell sample.
    Why it matters
Chemistry settings arrive with the QC results instead of being looked up later.
    04 / processing

    Single-cell pre-QC

    Preview cell quality

    What it does
For single-cell samples from human, mouse, rat, monkey or zebrafish, downsamples to 5 million reads, quantifies them quickly with Salmon alevin and alevin-fry, and reports preliminary QC metrics per sample: mitochondrial and ribosomal percentage and a rough doublet estimate.
    Why it is included
Cell-quality problems are better discovered before a full single-cell run.
    What it produces
    Preliminary per-sample QC metrics.
    Why it matters
Weak libraries are visible before committing to a full analysis run.
    05 / processing

    Strandedness check

    Infer strandedness

    What it does
For human bulk RNA-seq samples, downsamples to 5 million reads and runs Salmon to infer strandedness.
    Why it is included
The wrong strandedness setting quietly corrupts gene counts downstream.
    What it produces
A strandedness call per bulk sample.
    Why it matters
The bulk pipeline runs with the right library setting from the start.
    06 / post-processing

    Summary tables

    Collect the findings

    What it does
Collects the per-sample recommendations and QC metrics into summary tables.
    Why it is included
Per-sample results are easier to compare in one table than across many files.
    What it produces
Summary tables for recommendations, single-cell QC, and library type.
    Why it matters
The whole experiment's quality is reviewable in one place.
    07 / post-processing

    MultiQC

    Bring results together

    What it does
Builds a MultiQC report per experiment, with the recommendations and QC tables at the top, rebranded for Bridge Horizon. Other assay types get FastQC only.
    Why it is included
Quality results are most useful when everyone can review them together.
    What it produces
    A consolidated MultiQC report.
    Why it matters
Share results, and context, as a link, not a transfer: one readable overview researchers, cores and collaborators can open directly.

    Quality Control FAQ

What the pipeline checks, what comes back, how to read the report before you commit to a full analysis run, and how the results set up the pipeline that follows, all the way to pathway analysis if you want it.
