    Pathway Analysis

Turn a differential expression result into biological meaning: GO, KEGG and Reactome enrichment, GSEA on the ranked gene list, enrichment plots, and one HTML report per comparison.

    Input

A DESeq2-based differential gene expression table for each comparison.

    Output

GO, KEGG and Reactome enrichment tables, GSEA results, enrichment plots for the top pathways, and an HTML report per comparison.

    At a glance

    From gene lists to pathways

Six steps turn a differential expression table into enrichment results across three pathway databases, with plots and a report per comparison.

    Inside the pipeline

    Why each step is here

    01 / preprocessing

    Input preparation

    Shape the gene lists

    What it does
Takes the DGE results for each comparison and prepares two inputs: the lists of significantly up- and down-regulated genes (adjusted p-value below 0.05), and a ranked list of all genes by fold change.
    Why it is included
Over-representation analysis needs gene lists, while GSEA needs the full ranked list, so both are prepared up front.
    What it produces
Up and down gene lists and a ranked gene list per comparison.
    Why it matters
Each comparison gets the same, consistent starting point without manual list building.
    02 / processing

    GO enrichment

    Test biological processes

    What it does
Runs GO enrichment on biological processes: over-representation analysis on the up and down gene lists, and GSEA on the ranked list.
    Why it is included
Gene Ontology terms describe the biological processes the changing genes take part in.
    What it produces
GO over-representation tables and GO GSEA results.
    Why it matters
See which biological processes move up or down in each comparison.
    03 / post-processing

    Enrichment plots

    Draw the top pathways

    What it does
Generates enrichment plots for the top GO pathways from GSEA.
    Why it is included
A ranked-list enrichment curve shows whether a pathway's genes cluster at the top or bottom, which a table alone cannot.
    What it produces
Static enrichment plot images for the top pathways.
    Why it matters
Publication-ready plots arrive with the results, no extra figure work.
    04 / processing

    KEGG analysis

    Map to KEGG pathways

    What it does
Runs KEGG pathway analysis the same way: over-representation on the up and down gene lists, plus GSEA on the ranked list.
    Why it is included
KEGG pathways capture metabolic and signaling wiring that GO terms do not.
    What it produces
KEGG over-representation tables and KEGG GSEA results.
    Why it matters
The same comparison is tested against curated pathway maps, not just process terms.
    05 / processing

    Reactome analysis

    Cross-check with Reactome

    What it does
Runs Reactome over-representation analysis on the up and down gene lists.
    Why it is included
A second curated pathway database confirms or challenges the KEGG picture.
    What it produces
    Reactome over-representation tables.
    Why it matters
Pathways that show up in both databases are the ones to trust first.
    06 / post-processing

    HTML report

    Bring results together

    What it does
Builds an HTML report per comparison with all the enrichment plots and tables.
    Why it is included
Enrichment results are most useful when every database view of a comparison sits in one place.
    What it produces
A consolidated HTML report per comparison.
    Why it matters
Share results, and context, as a link, not a transfer: one readable overview researchers, cores and collaborators can open directly.
