    Bulk TCR Detection

Reconstruct T-cell receptors from paired-end bulk reads with TRUST4, then review clonotypes, productive receptors, and quality reports in one place.

    Input

Raw paired-end FASTQ reads, with a human or mouse reference set for each sample in the samplesheet.

    Output

AIRR-format and report tables, clonal abundances and TRA/TRB assignments, repertoire summary, and MultiQC report.

    At a glance

    From reads to repertoire

Five steps turn paired-end reads into reconstructed receptors, a focused productive-only view, and a report for review.

    Inside the pipeline

    Why each step is here

    01 / preprocessing

    FastQC

    Check both reads

    What it does
Runs quality checks on Read 1 and Read 2 for every sample.
    Why it is included
Read quality needs to be visible before interpreting reconstructed receptors.
    What it produces
Per-read quality results that feed the final MultiQC report.
    Why it matters
Spot potential read-quality concerns before relying on a repertoire result.
    02 / processing

    TRUST4

    Reconstruct TCRs

    What it does
Reconstructs TCR sequences from paired-end bulk reads using the human or mouse reference specified per sample. By default, it uses the mode for amplicon-based TCR-seq libraries.
    Why it is included
Raw reads need to be assembled into identifiable receptor sequences before a repertoire can be described.
    What it produces
Full per-sample TCR results, including clonal abundances and TRA/TRB gene assignments in AIRR-format and report tables.
    Why it matters
See which reconstructed receptors and clonotypes are present in each sample.
    03 / post-processing

    Productive TCR filter

    Keep productive calls

    What it does
Filters TRUST4 results to productive TCRs with a clean CDR3 amino acid sequence.
    Why it is included
A focused set is easier to examine while the unfiltered results remain available for review.
    What it produces
Productive-only AIRR-format and report tables alongside the full tables.
    Why it matters
Compare a focused productive repertoire with the complete output without losing either view.
    04 / post-processing

    Repertoire summary

    Summarize samples

    What it does
Collects per-sample repertoire metrics into one table, including clonotypes, productive TCRs, and TRA and TRB chains.
    Why it is included
Separate sample outputs are harder to scan and compare.
    What it produces
    A cross-sample repertoire summary table.
    Why it matters
Get a quick, consistent overview of the repertoire in each sample.
    05 / post-processing

    MultiQC

    Bring results together

    What it does
Combines FastQC results and repertoire summaries into a Bridge Horizon-branded report.
    Why it is included
Quality checks and repertoire metrics are most useful when they can be reviewed together.
    What it produces
    A consolidated MultiQC report.
    Why it matters
Share results, and context, as a link, not a transfer: one readable overview researchers, cores and collaborators can open directly.
